I'm planning to buy a gtx 1060 gpu for my rig and i have 2 monitors one for gaming and another one as a secondary for browsing while gaming or research.

Problem here is that my secondary monitor has a single VGA port as input and no dvi (its an old 1280x1024) monitor but the 1060 doesn't have a vga port. So my question is: Can i plug in my Secondary monitor on my motherboard's VGA port and have it work from there since it doesn't require any real graphical processing power?

Solution
Maybe. You didn't provide any info about the motherboard or CPU so there is no way to know if the VGA port is even enabled. Check your BIOS to see if you have an option to enable the onboard graphics when a graphic card is installed. Some do and some don't.
