Video card works in first PCI-E slot, but not second?

I have a Radeon HD 7970, which I'm hoping to crossfire with. I bought a new PSU and new mobo for this reason, and the new mobo is an MSI Gaming 970. I figured I'd put my current card into the bottom slot so the new one would be a breeze. This caused me to get no video output... I switched it to the first slot and it functions just fine. So, while I have my refund option, is the slot broken, or is it just the way the motherboard (crossfire supported, btw) works that it only takes one card in the first slot?

Need to know before buying my new card, trying to crossfire, not working, then having to buy another mobo.

TL;DR video crash in pcie 2nd slot but not first. <removed by moderator>

I have no clue what the problem may be, I would assume it's the board since only the lower slot works.

Call the manufacturer and see if you can get it RMA'd or repaired. Or if you have a different GPU you can test it on (Borrow a friends) then test that in the bottom slot. Sorry, that's all I can think of
