W7 Hangs for a Few Seconds - Audible Click

I built this computer a couple years ago by purchasing a DIY bundle from Newegg. A year or so ago, I noticed intermittent random hangs in Windows 7. It would only last a few seconds, but I would hear a "click" sound from my tower, and Windows would resume normally, with no other issues. I thought I might have a defective SSD (Corsair Force GT) since that was one of the only major hardware change I made since I build the computer. The other change I made was adding a Corsair closed-loop water cooling system for my Intel CPU, but this was long after noticing the hang issue.

I have since learned to live with the issue, and recently added another SSD (Samsung 850 Pro) and installed W7 on it, while reformatting the other SSD. The problem still exists, and this is my work computer, so I figured now might be the time to isolate the issue so I can plan on replacing some piece of hardware in the near future, should the computer fail.

I ran the Intel Processor Diagnostic Tool, which passed all tests, and haven't noticed any abnormal temperatures on any components, or other cooling-related issues. I already switched hard drives, so it's not the drive itself, which leads me to believe the motherboard is at fault.

I'm using an Asus P6T (not deluxe or any other variant), are there any tests that can be performed in order to further isolate the issue to the motherboard? If I wanted to be proactive and replace my motherboard, what issues besides CPU socket size, RAM size/type/configuration, and tower case size do I have to keep in mind in swapping out motherboards? I've built a couple of computer since building this one, so I'm fairly confident in my abilities in swapping components to a new motherboard, but is it as simple as a direct swap?
