My question is simply- if I decided to go with water cooling, will I still need a fan controller/s? Or will the water cooling loop just change the fan speed as it goes along?
Yes it is still necessary. On my loop I have the pump controlled by a PWM CPU fan spot on my mobo and then the fans on my radiator and case controlled by another PWM spot on my mobo. The fans, however, are on an 8 fan PWM splitter so it gets power from a SATA power plug.
For AIO water coolers, the pump is generally controlled via the cpu fan header and powered by a molex connector. This is the same for custom loops also. The fans are powered and controlled by the motherboard itself if they are all connected to the motherboard, they could be connected directly or via a splitter.
this one splits to more than 2 fans, so it gets external power from an external power connecter while still being controlled by the fan header on the mobo.

If you're going for quiet though, run your pump 100% all the time and adjust your fan speed accordingly. I have a DDC pump with EK Plexi HHigh Performance top and it's half the volume of my quietest fan.
