If i select Force alternate frame rendering 2 from the program settings in shadow of mordor through the 3d settings in nvidia , does it still run in SLI ?

Use Nvidia recommended in the global settings and leave your games to use your global settings by default. Only change it if the game doesn't work with SLI to see if it will work with another configuration. You usually are best off just Googling games that don't appear to SLI and see if anyone has found a solution.
SLI typically uses Alternate frame rendering, about 99.999% of the time. Forcing AFR 2 still requires SLI, it just changes the configuration a little, and sometimes works with games that don't have an SLI profile.
