I Will Be Installing Windows 8.1 Through USB On An ASUS Z97-A Motherboard.
Should I Install Through USB 2.0 Or Through 3.0.

Yep, USB 3.0 and 2.0 (even 3.1) all are backwards compatible.
If you can get USB 3.0 to work then that would be the fastest solution. I personally found that I was unable to install using 3.0 because the drivers need to be installed after the OS install. USB is so much faster than disk drive any ways so it's not like your going to suffer much from using 2.0.

Your correct, windows 8 and 8.1 support usb 3.0 natively. Windows 7 doesn't.

I installed windows 8 via usb 3.0 thumb drive no problem on my system.

Yes, you will get the best transfer speeds that way.
 


Yes I was installing 7, so that was my problem.

Add FlashBoot enclosed usb3 drivers using FlashBoot to create a booting Windows-install usb3 flashdrive. If you use the usb3 flashdrive on an usb2 port, you get an error, but when you remove-replace the stick and RENEW, then the install will finish normally.
