Where do I plug in my Evo 212?

I have an Asus M5A99FX-Pro-R2 and the case is a Corsair 600T with an integrated Fan Controller.

Should I just plug the EVO into the MOBO, which I would normally do OR plug it in to my front panel fan controller?

Motherboards CPU fan header , use the controller for the rest of the fans.

BTW on this MOBO, where do I plug in my Front Panel Firewire connector? IE plug "1394"

*See your motherboard manual for all of this.

**For FAN CONTROL you can:
a) adjust in BIOS, and
b) download motherboard fan software (most motherboards have this at their main site. For my Asus z77 board I had to go into the Windows 7 section to find the fan control software but it works fine in Windows 10).

If you can't find Windows software you can try to use SPEEDFAN or similar.

An example profile would be the fan at between 20% and 40%, then ramp up starting at around 40degC so it can keep your CPU below 70degC under heavy load.
