^Photos of the two cables in question.

This is my first time building a PC, I'm not too knowledgeable about stuff like this. ELI5? (Also apologies if this is the wrong board to post this question in).

The first cable doesn't have a label, the second is "D-RGB FAN". They are both from my case which is the Phanteks Eclipse P350X. I thought I was in the clear when I just put the cable labelled "M/B D-RGB 3 pin" right into the motherboard until I noticed these two little guys.

I'm personally not big on RGB but I thought, eh what the heck and got some. If they can remain unplugged and the only thing that happens is that there are no pretty lights that's fine by me, but I want to make sure I don't make any critical mistakes, and it would be nice to just have everything 100% working.

Here is a list of my parts if it helps:

Could you just clarify exactly where the cable comes from. Hopefully this is not coming from the fan but from the case itself. If so then this is just Phanteks own DRGB cable to extend ARGB to other Phanteks devices and you only need the first one you mentioned that connects directly to your motherboard. Step 4 on your manual clarifies this.

Just to confirm it is this cable that connects to your motherboard. The one that says 5v Addressable RGB Header (left image) and you need to make sure it goes in correctly....

Looking at it more closely, the first cable is coming from the fan already pre-attached to my case. The second one is coming from the case itself.

The third one I have connected to my motherboard is this one, and it's also coming from my case. I don't have one that looks like the 5v Addressable cable with four holes in it.

Does the following link match your case?

http://phanteks.com/assets/manuals/PH-EC360X.pdf

If so, both connectors are for motherboard controlled Digital RGB - see Page 4 of the Installation Guide.

Just leave the cables unplugged.

It mostly matches. It looks like the "to digital-rgb motherboard" is correct (the one i already have plugged into my motherboard) and the "to digital-rgb products" is what has me unsure.

Yep that picture is correct and the cable in your hand goes to the circled connector.
As to the other connector coming from the fan, it is just a standard 3 pin fan header provided the fan does not have any ARGB or RGB....does it? a 3 pin fan header will fit into the 4 pin fan headers....

No the fan that came pre-installed in the case does not have any RGB. I see now, I have the 3 pin fan header plugged into a 4 pin on the motherboard labeled for a system fan so I think that's correct. Thanks!
Now it's just that last cable that doesn't seem to go anywhere, I think maybe it's used to sync up the rgb of the case with other parts that also have rgb.

Yep you have it.....And also you are right on the last part as that connector is to connect other Phanteks ARGB devices...so not needed. Just tuck it away somewhere....
