Which resolution should I use?

Well, since I'll be recieving my new computer soon, I was wondering what gaming resolution I should play on. Before I give details, I would like to say I understand what the difference is between 1080i and 1080p along with how graphic intensive games are and can be. So, with that being said, I'd appreciate replies based on experience on what I'll be asking.

I have a fairly old 26" TV that's native resolution is 1366x768 but it supports 1080i. The GPU I have in the computer is a GTX 960, but I don't plan on playing all games on 1080i. But, if I did play games on 1080p (as a resolution option), would the GPU be heavily affected even though it's interlaced frames? Or do interlaced frames only affect what the output of the tv/monitor is?

To put it simply, which resolution would look nicer on this TV for gaming?
1366x768 (768p/720p) vs 1920x1080 (1080i)
