Why does System Restore delete shortcuts?

A while ago I reverted to a restore point and after successful restoration and reboot I noticed that some of my personally created shortcuts have simply disappeared. I could have probably retreived them by pulling them out from a restore point located in some special folder at C:\ if they were actually there in the first place, I wasn't really sure. Why did the System Restore delete those shortcuts if it is clearly stated that System Restore won't remove personal files of the user? Is there some security issue involved here or what?
 
Solution
System restore rolls entire system back to the date you choose, so any changes made since that date are removed. That includes desktop, registry, any applications installed since it.

Its just a last ditch attempt to fix the system, its not perfect but better than a reset or fresh start. Its is also really good at breaking things.
