It will probably not hurt your cpu, but the cpu may not work correctly.
It is probably best to send the motherboard in for a RMA repair. Pin damage is not covered under warranty. The cost will be about $50.

Pin does look "odd" as you pointed out. Looks kinda dark/almost burnt. How did you notice the damage? Based on your pictures though, it's probably not worth the $340 risk.
The pins do look good from what I can see in your pictures as far as being straight compared to neighboring pins. How do they look at an angle for a height comparison?

Kinda hard to see as you mentioned. Can you draw a circle of some sort around the pin(s) you straightened in the new pics. Might make it a bit easier to spot. On the plus side with the pics you posted, I can't see a particular pin sticking out vs the rest.
