Will Gigabyte GTX 960 cooler fit Gigabyte R9 390?

You don't give exact model details but looking at the specifications of the the 960 and the R9 390 that visually have a similar cooler.

You can see the card size is pretty similar but not identical:

R9 390 42*243*114
960 GTX 36*244*114

This would be enough difference for me to not try, the height difference between the cards alone probably means the cooler doesn't fit.

The look might be similar and in some case the size even directly the same! But the screw hole will not going to match with pcb because of the difference of nvidia and amd die arrangement.
