I have the BitFenix Nova case just new, but I was wondering if the graphics card 'MSI GTX 960 gaming 4GB GDDR5' will fit in the case.

Yes it will, according to their site, "VGA - up to 320mm long and up to 140mm tall". The 960 is nowhere near that limit.
