Windows 10 reinstall gives compatibility report. Cannot continue further past this stage.

I recently had a huge issue with my custom built PC. It runs windows 10 on an SSD, and after hours of diagnosing, I realized it had nothing to do with the hardware. I ended up talking with Windows support and finding out I needed to reinstall my OS because windows 10 was corrupt. So I downloaded a program called MediaCreationTool.exe (a windows boot program by microsoft) and I formatted a USB to become the install point.

Keep in mind that I am unable to boot up computer at all. I reached the installation stage from the USB and afterwards it gave me a message called "Compatibility Report" and it said that I needed to remove the usb, restart, and update from my desktop. So apparently, this install was to repair a computer running the OS.

So my main question is, how do I reinstall my windows without losing the files on my computer, and without requiring booting up to the desktop to run the update?

Re Compatibility report:
To correct this issue you will have to complete the upgrade within your current Operation System.
to complete the upgrade you will have to restart your computer leaving the USB connected.
Once your device has rebooted navigate to This PC and you should see your USB device as Removable Storage. Within your Removable Device you should see setup.exe. Launch this executable then complete the upgrade. This should resolve your issue. Let me know how you go.

I think your best best is a fresh install of win 10 using the USB you made. Once you copy everything off PC using Ubuntu, you can follow this guide to fresh install: http://www.tenforums.com/tutorials/1950-windows-10-clean-install.html
