Windows 7 (64-bit) randomly freezes

I've been having problems with Windows 7 freezing for quite a while now. I can move my mouse and use most of the open applications but I can't open new apps and some application (especially games) freeze. It happens quite infrequently (a few time a month) but is annoying nevertheless.

It all started when my computer got hit by a lightning through Ethernet port. I swapped out the broken motherboard for a new one (not exactly the same model, but similar one) and reinstalled OS. After reinstalling the OS I got a few freezes and reinstalled again, it didn't help.

To me it seems like a hard drive problem. However, I checked my hard drive S.M.A.R.T. info and it looks all good. I've also updated my BIOS.

What I could do to troubleshoot this problem?

My system:
Western Digital, Caviar Blue, 1 TB
Some random 320 GB drive
OCZ Agility 3 120 GB (system drive, purchased on 04.07.2012)

Gigabyte GA-970A-UD3P
AMD FX-4170
Kingston HyperX 4 x 4GB, DDR3 1600 MHz, CL9
Gigabyte GeForce GTX 660 2 GB

OCZ 500W ModXStream Pro Power Supply

I'm pretty convinced there's something wrong with one of my hard drives. When the freeze happens, HDD light stays on. Do you have any other suggestions for figuring out which one it is other than trying to use computer without one of them at a time?
