Windows 8 100% Hard drive usage

Hi Guys,
Recently built new pc, specs at bottom.
When I boot, task manager show 90% of the time my hard drive is at 100%, and it's only being read at 1-2mb/ps
Any ideas?
I uninstalled intel rst, and this is the second hard drive. I know it's not the hd's themselves because I can get way better speeds than that when I use a usb adaptor.

I've installed the chipset&graphics drivers, nothing more. Is anything essential?

I was really referring to Windows updates; They might still be downloading in the background and taking up resources, which slows down everything, until it is finished.

I would manually do the Windows Updates and not wait for them to check themselves. Ie. I would open up Windows Update and do a check for updates, until there are not more after rebooting,
