I have a Laptop (Toshiba Satellite L40D-A) that comes with windows 8 right out of the box. I have already updated to Windows 8.1 Single Language and I want to clean install Windows 10. If I followed the tool Microsoft gave for upgrading to windows 10 and installed it. And I used the Remove everything option in its settings, will it downgrade to Windows 8? Because sometimes when I select the "Remove everything and Install Windows" option in Windows 8.1, there's a prompt that says the machine will go back to Windows 8. Is this the same with Windows 10?

What I want to happen: Make my laptop a Windows 10 machine out of the box (not windows 8)

+1 above. Yup! the media tool does not clean install Win10.
If you want to do clean install, you must first make sure than you have upgraded to Win10 e.g. via media tool and activated Win10.
After you activated Win10, you can then clean install Win10. Win10 kinda remembering that your laptop had already Win10 before with a legit license and this makes clean install relative problem free from license issues.
You can create bootable installation media (DVD or USB stick) also by using media tool.
