Windows freeze/hiccup for a moment when opening programs, tray menus.

Hi so I am having this issue. My Windows 10 is installed on SSD, other files are in HDD. When I open apps, windows or even tray menu, like pressing on battery icon in tray, my mouse would freeze for a split second. It happens almost always and bugs me a bit. I remember it used to do same when I right clicked on desktop, but that was a cause of Intel graphics option in context menu, so I just removed that and everything seems fine with that.

My Specs:
MSI GE62MVR 7RG gaming notebook

CPU: I7-7700HQ @ 2.8 GHz
GPU: nVidia GeForce GTX 1070
RAM: 16GB
SSD: 256GB (Not sure about speed)
HDD: 1TB @ 7200 rpm

Now I did try it, nothing really changed. I am using USB mouse. Logitech G300s, software installed. But it does happen with touch pad also. This laptop uses Synaptic Drivers. I am actually not sure if this is mouse problem. Seems like opening apps freezes windows for a short moment.

Edit: Actually it doesn't freeze windows itself. Tryed playing a video side by side while opening other program. Mouse still freezed, but video was playing smooth.
 
have you tried reinstalling all your drivers from your laptops website? you can try with your chipset INF driver first. restart. then your graphics. and try the others.
the frequent window freezes are usually caused by bad driver install.
some say changing your windows power plan to high performance fixes it for them but thats sounds like "putting it under the rug" instead of dealing wth the real issue.

if you see some weird jumps on the CPU performance graphs in your task manager. there could be a scanner logging into your every click. probably your antivirus program or something worse.. a malware. try to do the following to attempt to clean your laptop.

* download "rkill". run it. dont restart.
* download "malwarebytes". install. do a full scan.
* do a full scan with Windows Defender.
* open command prompt. press winkey+s. type "cmd". press ctrl+shift+enter. type "sfc /scannow"

 

I actually did reinstall drivers with windows before. For same reason, acting weirs. I suppose it shouldn't have any viruses, I am using windows defender as my AV, I think its better than any other AV, doesn't bog down my PC. I will have to try your solution. Windows Defender doesn't detect any viruses currently. I am thinking this could also be a solution to my other problem while gaming, random FPS drops. And for CPU jumps, I can see CPU jumps only while those hiccups happen.
 
Also I forgot to mention, my laptop uses two GPU's. Its main, nvidia gpu is being use for games, and second, integrated one for laptop or less gpu intensive loads. Could that be somehow connected to the issue?

Edit: I noticed when I am in game, lags like these doesn't happen.

Edit #2: Did those steps, no malware was found, scannow returned no errors.
