Question Windows starts, no monitor, keyboard, mice

Hey guys! Recently I added SSD to my pc and installed fresh windows and disconected my front audio, usb port from motherboard. After that when i turn on my PC theres no monitor connection , mice or keyboard. If i get pc started then it runs well, even if i restart it then it starts, but when i do full shutdown then the problem starts with monitor ,mice ,keyboard. All fans ar running when those things are off.
Can it be that from the audio ,usb front wire disconection? There was 3 wires wich i didnt understand and dont know how to connect back. ( Brown orange ,red ) the wires

Can't see the wires and the motherboard pictures. I'm sorry but branded-PCs sometimes had their wiring and pin uncommon.
CMOS battery still okay? Meaning you don't have to BIOS setting every time you turn it on?
Also, I'm not sure about your PSU, but your VGA sure does need more power (300w minimal). What's the VGA brand?
