Windows Takes Long to Shut Down (but not in diagnostic mode)

Ok to start off with my system:

-i7 4770k
-GTX 780 EVGA
-Maximus Hero VI (with latest BIOS)
-Corsair RM750 PSU
-G.Skill Sniper 1866mhz 16 GB
-Kingston V300 120 GB
-Seagate 1 TB HDD x2 (I disconnected these to rule this out)
-Corsair H100i

Operating System: Windows 7 64 bit SP1 Home Premium OEM

This started happening recently (within the past 5-7 days probably), but my system takes about 30 seconds to a minute to power down completely after clicking the "shut down" button in Windows 7. Whenever I boot the PC in diagnostic mode however it shuts down fine like it normally should.

I narrowed it down to just a few services.

Booting in "normal mode" in msconfig I disabled all Nvidia services and booted in "basic video" mode (or VGA mode) and the PC shuts down normally as well.

It only boots down quickly whenever I have all Nvidia services disabled AND use basic video mode.
If I ONLY disable nvidia uses and don;t use basic video it takes forever to shut down. If I just use basic video and keep nvidia services up, it still takes a while to shut down.

*Whenever I refer to Nvidia services, I am talking about ALL Nvidia services under msconfig.

This might be notable but I had my first blue screen random reboot in a year the other day, not sure if that is related to this. I installed a new Samsung EVO SSD and this random reboot occured so I reinstall a fresh copy of Windows on my Kingston SSD which I know works fine.

Event ID for this was under Kernel-power ID 41 category 63. (Just a general random reboot error so I;ve been told).

This has not happened again.

I am also using the same hardware I have used for about a year now. I have made no changes to my system except for a new LG monitor.

In summary:
-Computer takes an excessive amount of time to shut down
-Only system changes was a new SSD, but that has since been replaced with my original SSD and it still takes a while to shut down
-Other system change: new monitor
-I have tried everything, including uninstalling video drivers, reinstalling them, installing all drivers in general, tweaking windows power settings, using verbose when shutting down, as well as disconnecting any unnecessary hardware (hard drives, external devices).

If anyone has any idea of what this is I would love to know and your help would be appreciated.

I also checked boot logs as well as other events happening in event viewer (including application events) and nothing stood out.

I have never seen an issue like this before in my life and I spent probably 4 hours trying to figure this out.

Update: I actually had a moment where my screen auto-resolutioned back to 640x480 randomly after I woke it up from sleeping. I had a software installed from LG called "auto resolution" so I disabled that and set my resolution back to the highest.

The problem is still persisting though with these long shut downs.

I disabled all startup programs and the issue still persisted.

Ok I managed to figure this one out as well.

I completely uninstalled Intel Rapid Storage Technologies.

Apparently certain Maximus Hero VI motherboards have problems with this software.

Computer shuts down perfectly fine now.
