Would this amount of fans be okay?

Four should be enough: Two in the case front for intake, one in the rear and one in the rear roof for exhaust don't put a roof fan in the front location if you're using a tower CPU cooler, it tends to rob the cooler fan/s or airflow.

How come two are not working?

I’m not sure, they’re all connected to my motherboard and I swapped the different fan pins around but it’s still not working. Kinda sucks cuz having 6 would of been nice but 4 is fine.
 
What is the make/model of your case.
Where are the fans located?
What is inside that you need to cool?
What is your idle temperature, and what is your temperature under load?

In general, two 120/140 mm front intake and a single 120mm exhaust will do the job.

It is the rare motherboard that has 6 fan headers.
If you are doubling up using splitters, that could be your problem.
