An update: I think I solved it. So the pump fan had a 3 pin connector and was on PWM. I put it on DC and then turned Smart Fan on for it (default smart fan curves applied). It is much better now. The thing is I want to lower the RPM though, since it's already running at full speed. That might be the reason of the noise.
