Case fans aren't a problem (unless they're noisy, then switch them to something like the Corsair AF series), but radiator fans should be swapped out to pressure optimized fans. I'd still recommend using the stock fans just to see how they run, then upgrading if they're not great.

What I'd recommend is to buy an aftermarket gpu cooler, something like this: http://www.arctic.ac/worldwide_en/accelero-twin-turbo-iii.html These are designed to fit gpus, and since you know how to replace coolers should be easy to use.
