Too much thermal paste can cause damage, it will act as an insulator and hold the heat in. I would remove the heatsink, clean with alcohol pads and put new thermal paste on, one little spot in the middle is all you need.

Going to be hard with that budget. I would go with a Micro ATX board, A10 APU so you wont need to buy a GPU. 400W PSU, 8GB RAM, SSD. You can find a used GPU on craigslist later on. A10 APU 250GB SSD RAM Motherboard Power Supply Then pick out whatever case you want

Core 2 Quad Q9650 I would just spend $30 on a cheap Micro ATX board and a cheap AMD CPU. Don't waste the money on paying $30 for one of these uses Core 2 CPU's

You probably used it for your motherboard power by accident and not realizing it. The one up near your CPU fan. It's anywhere from 4-8 pin. Check and make sure you didn't get it mixed up with one of the PCIE power connectors.
