2 x hdd for storage & 3rd hdd for os

Sorry, probably stupid question: can I have 2 x hdd in raid1 via a PCI raid card for storage and 3rd hdd for os, presumably plugged in motherboard (running dual boot windows XP and 7)?

Yes.

As long as the OS drive is not plugged into the same raid card/controller as the array this is not an issue at all and is actually preferred.
