If you're wanting to run the two 980's in SLI, then any monitors that you want to run will have to be run out of the primary card, but if you're not running SLI then it doesn't matter which card you plug them into.

As for connections, it depends on what kind of monitors you have. To make things simple, I'll just list the limitations of each. DVI has a max resolution of 1920 x 1200 and can run at 60 fps. HDMI has a max resolution 3820 x 2160 but only at 30 fps, but you can get up to 120 fps at lower resolutions. And finally DisplayPort can do full 4k at 60 fps, so it's easily the best, but the cables are more expensive.
