Additional Comments: We have a GTS 250 already. I think that is enough but I am not sure about what is the best for these programs. Quiet and not flashy. Building this for my school. Limited budget. And prebuilts don't give enough bang for the buck.
No HDD, GPU (?), DVD Burner, or OS needed.

With that much money left, here is a better motherboard I'm thinking of getting- ASRock 970 EXTREME4 AM3+ http://www.newegg.com/Product/Product.aspx?Item=N82E16813157262 100$

New Total= 390$

And I was thinking of either adding this card a GT 640 4gb- http://www.newegg.com/Product/Product.aspx?Item=N82E16814130818 110$
Or this one- a GTX 650 1gb- http://www.newegg.com/Product/Product.aspx?Item=N82E16814130827 100$

They both have the same number of CUDA cores, will the extra memory help.

I'd go with the one with more video memory, people may want to use iray.

For the most part we will be using Maya and Autocad. Would that make a difference?

Not much, just the one with lower memory will limit the machine's capability for GPU rendering, which is pretty easy to overwhelm
