I want to upgrade my graphics card to a evga geforce gtx 960 from a gtx geforce 650. The watts are 400 and the upgraded graphics card runs on 400 watts also so that was ok. I just need to know if the motherboard will be read the graphics card. Also I have a AMD FX-8320 3.5z.

Ok you're going to need a better psu for a GTX960.

In an unrelated matter, your motherboard is not very good and will not really handle your cpu which is 125w.

To make a long story short, that iBuypower desktop is pretty terrible.
I honestly don't know the psu I have and can you elaborate on the 125w cpu it would help a lot. Here is a link to my pc with a different graphics card.http://www.newegg.com/Product/Product.aspx?Item=N82E16883227595&cm_re=ibuypower-_-83-227-595-_-Product

From what I understand you already have a FX-8320 running with the board? if so that's fine. Your 400W PSU is likely strong enough to run the GTX 960 in normal loads but you should seriously consider upgrading the PSU to at least 500-600W.

All cards these days use PCIe, which is always cross compatible. Only exceptions are PCI cards (which are very obviously not PCIe) and certain very old PCIe 1 cards and slots. Your board uses PCIe 2.0 and the card is capable of PCIe 3.0, which wont make any difference except for on a compute standpoint.

Your PSU should also be fine as you should already have a 6pin power cable going into your current card, however if you don't I would check that the PSU has one. Though the cards usually come with an adapter to use one of your spare 4pin drive cables instead.
