Asrock H97M fan controls always run

Hello all,
I have a Asrock H97M motherboard and I was trying to adjust the fan speeds using the "A-Tuning" program, but I couldn't adjust the speed of several of my fans.

The motherboard has 5 places for fans to plug in: CPU 1, CPU 2, CHA 1, CHA 2, and PWR Fan. I'm using the fans that came with my Thermaltake VersaH22 case and the CPU cooler that came with my i5-4690K.

I was able to use the fan controller to adjust the speeds of CPU 2 and CHA 2, but not the other three. The CPU1 and CHA1 plugs (which will not adjust speed) have 4 pins, the other three plugs all have 3 pins.

I just bought the motherboard, is this something that their warranty may cover?
 
But the 3 pin fans are the only ones that I can control using the Asrock fan control utility. Regardless, what are options to control the fans that are currently always running? I've already tried setting them to "silent mode" in the BIOS. I'm not sure if it's related, but my graphics card (MSI GT610) is also always running despite me trying to control the speed with MSI's afterburner software.
 
I did some more googling and it looks like I can't control a 3 pin fan from a 4 pin header. That explains why the CHA1 is always on 100%, but not why the CPU and GPU are always at 100%. It also looks like I may just need to buy a fan controller if I really want the noise issues to go away.
