I just got set up for Fiberoptics. I have an Asus X99 Deluxe Motherboard and what's odd is the fioptics is reading at 600 down / 300 up. The Asus wireless RT-AC66U router is reading 600 Down / 300 up. but my motherboard is reading as 600 down, 40 up. It won't go above 40. We've already changed all the cables to brand new ones . Is there some setting I don't know about to allow more than 40 upload speed?

Link speed (Receive/Transmit): 1000/1000 (Mbps)
Link-local IPv6 address: fe80::2b29:c44a:76c9:6fb4%67
IPv4 address: 192.168.1.181
IPv4 DNS servers: 192.168.1.1
Manufacturer: Intel
Description: Intel(R) I211 Gigabit Network Connection
Driver version: 12.18.11.1
Physical address (MAC): 78-24-AF-8F-89-3E

Check your adapter properties and on the advanced tab make sure that Speed & Duplex is set to Auto Negotiation. You might also disable Power-Saving if its enabled and then retest.
I did all of that! Nothing changed. So I removed my router and the fioptics came to life. For some reason my Asus RT-AC66U is throttling me back. I have no clue why. Unless I'm reading the specs wrong.

This is what the ISP sent me saying I needed to have full speed.

I can't find anywhere online if the Asus RT-AC66U has a 2.5 GB WAN port or greater. Any help on that?

Let me take a look...

EDIT: After looking at the specs for your router, which I found HERE, it brings a few questions to mind and a couple of concerns:
1) Did you double-check in the router settings that Bandwidth Limiter and any associated rules are either disabled/updated to allow the new speeds?
2) Did you make sure that there are no parental controls, etc. enabled that could be limiting your speeds.
3) I noticed under the heading "Ports", it is showing as having RJ45 for 10/100/1000 BaseT for WAN and RJ45 for 10/100/1000 BaseT for LAN. That tells me that they are designed to support AT MOST a 1 Gbps standard. 2.5 Gbps connections will likely be throttled down to 1Gb. Your router would have to support 10,000 BaseT (or 10 Gigabit) on the WAN and LAN ports to achieve what you want.

ASUS has a router that has 2 2.5G ports that would support that connection, HERE is the page for it.

EDIT #2: I also looked at the specs for your motherboard HERE and found that your network adapters only support up to 1 Gig.
