I currently have a Schiit Magnius / Modius stack, and Klipsch Sixes Speakers. I want to have balanced audio, however The Klipsch Sixes do not have an XLR Input.

My question is this:

If I were to just go straight into the speakers, using its onboard DAC, usb / optical inputs...rather than the Schiit Amp and DAC, ..Will the sound be Balanced ? I would think so because i'm not using an RCA input, but not sure There is a 4 pin proprietary cable between the 2 speakers, its not XLR, but I think its grounded.

You use the word balanced to describe the sound. But then you use balanced to describe the interface. There is no direct correlation between the type of interface and the sound quality.
An XLR or optical interface could benefit IF you have excessive electrical interference or extremely long cables. Quality RCA cables less than 5m will have no effect on the audio quality, IMO.
