Option number 1 has an i5 which is great but a cheapo motherboard which in not good.

Option number 2 has an i3 which is good and a good motherboard which is great.

{edit} Okay I DO have a ATX tower and that is an ATX motherboard but just for confirmation will ANY ATX motherboard work with my tower?
 
Yup, as that's the form factor. Either way, for gaming I'd definitely say I5 4460 + h81/b85 board. It comes down to what features you need, if more than 4 usb 3.0 and 4 sata 3.0 slots are mandatory, you'll have to look at h87/97 boards. Otherwise h81 is a perfectly fine choice. I'll never understand why people say they're horrible while there is no performance difference.
