Question Bios/windows ungodly slow after hardware change

I recently took a hard drive out of a laptop and put it into my computer to get some files off of it(it never booted), my computers MBR was deleted.. Also, I noticed I've been running single channel memory for however long I've had this PC.. So i decided put it into it's proper order for dual channel. After doing both of these things my windows/BIO's when starting up is super slow. like, 3 minutes slow. (I have an SSD for windows) Also likes to get stuck on code 6F and bootloops.
All of this was working perfect yesterday, until i decided to plug in that hard drive.


Here's some things I've gathered/tried so far:
Reinstalled Windows onto SSD.
Flashed Bio's to newest version.
Checked to make sure the boot was set to SSD.
BIO's code stays on 79 for over a minute, continues to 99 which shows bio's screen, then sits on the bio's splash screen for another minute, then windows loads like its on a 5000rpm HDD
I've put the ram back into single channel and nothing has changed.
I never used fast-boot option in the bios before, however i did test to see if enabling that would help, but it didn't.
Noticed computer runs like an ssd once fully booted.
I've used CrystalDiskInfo to test my drives, they are all in good shape.
I've ran a memtest to check if the ram is bad, all good there.

GTX 1080
16GB(2x8) G.skill 3200 RAM
(Sata)Pioneer 240gb SSD
(M.2) WDBlack 500gb SSD



I can't seem to figure out what happened, if anyone could give me something to try, please let me know.
