Boot problem with SSD and corrupt harddrive? HELP!

I'm not sure if this is posted in the right place, but I've been having a problem with my rig that is really annoying. It's a long,complex problem which I cannot diagnose:

I have used the same rig for a year
(AMD FX-6300 @ 3.5ghz
8gb 1600mhz DDR3 memory
GTX 660
Gigabyte 78LMT-USB3
Seagate 1tb 7600rpm)

Everything was fine and I was contemplating completely upgrading my rig, untill my 1tb harddrive started to read disk errors and corrupt. I bought a new hard-drive to the exact specifications along with a 128gb Kingston SSD. I hoped I could clone my corrupt drive to the new identical one and then put windows onto the SSD without reinstalling. I then found out this wasn't the case as the original harddrive was too damaged to be cloned (I just managed to salvage my steam games which took 56 hours to transfer). I managed to "aquire" a copy of windows 7 for the fresh install onto ssd from a ISO file and everything worked fine after some tweaking.

At this point I had:
My old corrupt harddrive
My new 1tb harddrive
My new 128gb SSD
All running through SATA 2


After a few days; my windows often hung on the starting screen for a long time and my BIOS asked me to select a boot-drive every time I started up.

At this moment, my PC Hangs on opening 'computer', the task bar and start menu is un-clickable due to the "spinning circle of death" I cannot open programs on other drives (all my un-essential program files are on the new 1tb drive)

I have tried re-positioning the SATA cables without any change.
Please help! Anything is appreciated.
 
When you installed Windows, did you disconnect the HDDS? You should only have the SSD installed during the installation, and then connect the HDD's after Windows is installed, otherwise your(hidden) boot partition gets put on a HDD -possibly the corrupt(failing) HDD giving you the errors you're seeing.
 


I would say you sir are a genius, and then I realised. How can I only install with the ssd when the boot "Disk" ISO is on another drive?
