Booting Time / Harddisk Reading So Slow

Hi..
I have a problem with my PC.

Let me tell the specs:
It is Core i7 3770, RAM 2x4GB DDR3, Intel ZH77A-G43 Plus, and GTX 970.

I have 3 storage devices:
1st = Intel 530 SSD 120 GB (1 Partition : Drive C) = OS Win7 Ultimate 64 Bit
2nd = Seagate 2TB (2 Partition : Drive D and E) = Music, Video, and Games
3rd = WDC Green 4TB (1 Partition : Drive F) = Movies

Normally, when I turn on my PC, the booting time is around 15 seconds (Windows logo till Desktop).
But, since yesterday, it becomes 45-60 seconds, slower than usual.

And sometimes, it takes more time to access data on Drive D and E.
It is so slow, and sometimes becomes Not Responding, and I must wait for a while.

When I play music or watch videos, sometimes it will stuck/hang, and the sound becomes looping, and I must stop the application from Task Manager (Force Close).

And the Drive D and E becomes disappear from Windows Explorer, just remains Drive C and Drive F.
So, I must restart the PC.
After that, the Drive D and E will appear again.

Besides, I see that when I tun on the PC, it will show the list of HDD storage (black screen before booting/BIOS).
There is no second drive on the list, just 1st and 3rd Drive detected, even sometimes in BIOS.
I see SATA1 and SATA3 is detected, but SATA2 is Not Installed.
But, after booting to desktop, and I open the Windows Explorer, the Drive D and E will appear, but the access to the files will be slow sometimes.

I've tried to defrag the disk and chkdsk drive /F.
And I have reinstalled the OS, because I think it was virus attack, but still the same problem.

I hope for your help.
Because my data are so important and I'm afraid to lose it.

The first step is to do a complete backup on to an external hard disk. Then make a Windows repair CD/DVD (All this is part of Control Panel, Backup & Restore).

Check your start-up programs. Disable unnecessary startup programs that you do not need right away. Use 'Start Delayer' to delay some programs - http://www.r2.com.au/page/products/download/startup-delayer/

But, before yesterday, everything is OK. and I don't need a 'Start Delayer' to speed up my booting times.

And I am sure there is no registry left, because I do a clean and fresh install of my Windows 7.

Maybe any solutions ? Hardware problems ? SATA Cable or Power Cable ?
 
Try disconnecting all drives other than the drive with your OS.

I have had this problem twice. The first time was due to an external hard drive and the second was due to an old internal hard drive that was failing.

If startup works fast with only the OS drive, then it's just a matter of figuring out which drive is slowing things down.
