I have converted my old hard drive as external hard drive. Can I delete the Windows folder and Program Files folder from the hard drive? Or if I delete it, will my hard drive become unusable?

Solution
You can delete it. It would be cleaner to copy everything off the drive, completely wipe it - re-initialize, re-partition, re-format, copy stuff you want back. Then everything you don't need will be gone and the system will never try to boot from it. More work, though. If you stick with just deleting, look for large hidden files in the root - old pagefile and old hibernate file.
