chkdsk /f /r stuck on 10%

Hello, fellow geeks. Hope you're all doing well today.
I've been having problems with my freshly built system.
Hard disk goes to 100% or either produces spikes in task manager graphical view.
The hard drive is in full working order, because I had a fully functioning one (I took it out from my old system), and the same symptoms occurred to it as well, went to 100%.
Both hdds are Seagate Baracuda 64 MB cache and running at 7200rpm. One is 2TB and the other one is 1TB.
I've tried several things, such as disabling superfetch, prefetch, BITS, editing registry keys and adding some essential ones. Nothing worked.
What's strange is that output and input devices connected to the back panel of the motherboard disconnect when a freeze occurs during gaming or IDLE...... Mostly the speakers don't disconnect, instead they produce buzzy noise or convert the output sounds and 50% of the sound buzzes..... The screen works fine, while gaming, I can see people running around without any lags while this freeze occurs, loosing input and output devices connected to the back of mobo.....
i am doing chkdsk /f /r now and it's stuck on 10% for like 30 minutes now....

UPDATE: I did try reinstalling windows, several times and trying windows 7 and windows 8.. Not one of them helped, same issues.

AMD FX 9370 8 cores
8GB R9 AMD RAM (4x2GB DDR3)
CPU COOLING SYSTEM noctua nh-dh140 (If i remember the full name of it correctly, it's just gigantic.......)
Corsair HX850 PSU
2TB Hard Drive
DVD Drive
2 GRAPHIC CARD USING CROSSFIRE cable
Both are AMD 280x R9
One is Sapphire Vapor with two fans
the other one is Toxic with a triple fan system.
I'm using the Toxic one as the primary GPU (Nearest to the CPU).
 
I am using a thermal paste which was included and especiallt designed for Noctua nh-d14... It is good quality then I guess..what concerns me is thatwhen freezes occur, display stays the same, but sound gets buzzy and I can't get the keyboard or mouse to work, although their lights works and the mouse laser as well, after a while they turn off.. Sometimes the speakers disconnect as well and sound output is then transfered tgrough hdmi xable to the tv and tv outputs the sound....
 
heres the deal that don't mean thermal paste as I said you got a board meant for a 140w max chip and you now got a 220w with out any changes to the board like a better vrms and what not as did like gigabyte and there rev4 board witch was upgraded just for 220w support the other 990fx ud 3's do not support the 220w chips at all asus assumed theres would and if you were lucky enough to have a board that really held up to that stress of 220w .. so boards that they just guessed that it would has this footnote on them [ Due to the high TDP, please be noted there are limitations while using this CPU(i.e. special thermal required..)"

so now what are the limitations ?? did you exceed them in some way??? wheres the guide lines explaining what the foot notes means??? see with asus its a catch 22 ..
 
I have no idea what might have happened, I'm sure that I didn't exceed anything.. People say that once fx9xxx is installed on asus crosshair... The system should work smoothly with the latest bios updates, there's no need for any modifications. Unless it's necessary to sparkle up some voltage....
 
I was looking for a thread I had like yours about the check hanging but funny I now cant find it to let you look over , and it had a manufactures response in it .. funny its like it just disappeared from toms ... any way theres a lot of Seagate threads but I diont use them nor do I use asus anymore do to things like this lately with them [I went through 3 sabertooths and none of them worked right ]
any way the guy said that because the drive is 1tb or more it would take a lot of time to run the check, but as the org. poster said its been running for over 24hrs and not moved from the spot it was hung on??? could be something simple we not looked at .. I've used asus for a long time off and on but the last few were just not so good all ways something to where I felt I had to give them up for another brand ...

one thing I did have with one asus board that was a pain was with the speakers buzzing for a sec. when I shut down I never had one to do that before and I seen you said something about that ??

 
I really like the way BIOS is laid out on the new ASUS boards... If I ran my bios with a 32inch screen, the view looks really messed up and when you start to scroll through BIOS, it starts to duplicate the view, you only see your selections, everything elses is duplicating. I fixed that somehow, but once I installed new windiws on my ssd, instead of hdd, it went like this. Bios is up to date
