I'm trying to clean install Windows 10 as UEFI, I currently have a Legacy installation with 2 MBR partitions. One for keeping OS(C) and other(E) for everything else. I'm trying to install Windows as UEFI without formatting the E: partition. I dont wonna loose the data in it. Will the 2 partitions be compatible with each other without any issues? Can I change to GPT after installing Windows? Or am I better of formatting both at once during installation?

What is current OS version? Windows 7, 8.1, 10 ?

With windows 10 you can use mbr2gpt utility to convert legacy installation to UEFI.

So if you have windows 7 or 8.1, then install windows 10 in legacy mode first, then use mbr2gpt utility to convert.
If you have windows 10, then run mbr2gpt utility first, then perform clean install of windows 10 in UEFI mode.
