Cloning HDD content to SSD, make SSD primary drive

Hello, I have recently purchased a samsung 850 evo 500gb ssd. I installed it into my computer via sata power and data cables, and then I used the accompanying samsung data migration software to clone the hdd. My goal is to use the SSD as a primary drive for OS, games, and most of my video production, photo editing, design data. And the HDD as the secondary drive.

the problem is that the software said the HDD's content would be erased after the ssd had everything on it. But when it was done the HDD still had everything on it.

Is it ok to delete everything from the HDD? It looks as though all of my shortcuts and exes still link to their location on the HDD and not the SSD. This makes me worried that if I delete the HDDs content nothing will work.

Would it be better to wipe the SSD and try again? Please, any help is welcome. Thank you!

oh yeah, do I need the usb to sata connector to clone the drive? It looked like I could bypass using it but I wasnt sure if my method would work without it.
