Complete first build, NEED HELP!

This is my first build and I have some questions to ask.

I'm using an Asus ROG Crosshair VI motherboard and a Corsair H60 liquid cooler.

I'm up to the stage of connecting the coolers fan port, I see that it's 3 pins but I can only see 4 pin connectors.

Short answer:
Just plug the 3-pin from the Corsair to the 4-pin of the Crosshair, leaving the 4th pin unplugged, like this (notice the small tab covering pins 1-3, where the 3-pin connector can just slide in so you won't make a mistake plugging it in):

Your Crosshair has a total of 7 fan headers (1x CPU_FAN, 1x CPU_OPT, CHA_FAN1, CHA_FAN2, CHA_FAN3, W_PUMP+, and AIO_PUMP). All of these are 4-pins...

Long answer:
Your Crosshair has a total of 7 fan headers (1x CPU_FAN, 1x CPU_OPT, CHA_FAN1, CHA_FAN2, CHA_FAN3, W_PUMP+, and AIO_PUMP). All of these are 4-pins. The purpose of the 4th pin is for PWM control - that is, variable current with constant +12V allowing fan speed to change due to temperature readings. The Crosshair BIOS should also have an option to change the control from PWM to DC. On some motherboards, DC headers are usually 3-pin headers *or* 4-pin headers with the 4th pin not electrically connected ("dummy pin"). DC headers can control the speed of the fan by varying the voltage alone *or* can just run the fans at 100%-full speed 24/7.

With respect to your Corsair H60, the pump's connection is only 3-pin as it is a non-variable pump. It is recommended to run the pump 100% and not vary its speed. The single fan of the H60's radiator however is recommended to run in PWM mode (so that it will only speed up as the temps rise as needed).

The 7 fan headers of the Crosshair VI should be in the following settings by default (but you can change it): PWM for CPU_FAN, CPU_OPT, all CHA_FAN's; DC/Full Speed for W_PUMP+ and AIO_PUMP.

It is suggested to install the H60's 3-pin plug to the AIO_PUMP (or W_PUMP+, whichever is nearest) and allow, by default, to run the pump at Full Speed as it was designed to do so. The 4-pin Radiator Fan of the H60 is recommended to be plugged into the CPU_FAN.
