Coolermaster watercooler and Asus - x55 intermittent temp problems

I have been googling like mad for 3 days for this with no luck, and I am starting to get a bit worried.

I have a coolermaster Watercooling system on a Intel Core i7 5820K processor all hooked up to an Asus X99 motherboard.

When I boot the PC sometimes the temp is fine and stays at between 35-45C however othertimes when I boot the temp shoots up to 90C.

When ever the temp is 90C I check the Bios settings and the Main fan is running at 100% speed but the CPU-OPT fan shows as N/a

When the temp is fine both the main and CPU OPT fans show as running at a reasonable speed.

It is almost random, rebooting the PC a few times will often fix it, other times I have to go into the mother board and disable and renable fan control and that sometimes fixes it.

Does anyone have any ideas of what might be the root cause of this? The Watercooler system comes with two connections a 4 pin and a 3 pin which are both hooked up to the mobo, the 4pin is on the CPU fan connection and the 3 pin on the CPU ops. I have a feeling I might be doing something wrong with the 3 Pin but I am not sure what?
 
Which AIO cooler by Coolermaster are you working with? If you're on one of those AIO's by Coolermaster where they rely on a fan header on the motherboard to have the pump work off of(perhaps at full speed since there a couple of SKU's) then the issue may be with either your pump or the fan header on which your pump is connected to. To rule out the fan and the pump in one go have a fan attached to the CPU_OPT fan header and see if the connected fan display's a similar issue. Does the same issue crop up when the pump is placed on another fan header other than the CPU and CPU_OPT fan headers?

Also, which X99 board are you working with? Are you sure your BIOS is up to date? You might as well add in your full systems specs.
 
Basically the pump controller on the unit its self was broken.

I ended up getting a new cooler after sending the old one back, thanks for the reply though mate, I appreciate you taking the time to help
