CPU is overheating causing me to lag?

So I am unsure if this is my CPU. Let me give you the backround info. I have had my PC for around 2 months now. I have been playing it great(I usually just play CS:GO with it which is a pretty easy game to run). Then yesterday I turned it on, hopped onto cs:go and I was getting unbearable lag. Even at the title screen the mouse was glitching all over the place. When it finally loaded into a game it was unbelievable. Anyway I had installed drivers a few hours before that I think I had already installed but wanted to make sure. By the way I am speaking of a motherboard driver that I had a disc for. I put it in and I got error messages telling me something went wrong and my PC had to restart. That was fine and I shrugged it off. This was right before I had jumped onto CS:GO. I don't think this was the drivers though I don't think it would change it like that. After a while of restarting and uninstalling drivers(atleast trying to). I went to check how my cpu was. It was boiling hot. I also don't have thermal paste for it because well I got a new mobo and wiped it off could it be that i'm throttling the cpu. It's giving me really bad lag and the gpu is on-board graphics(Intel HD 4600) I checked the temperature of the CPU and it was 95-99 Celsius.
So if I add thermal paste will that help it or will I need to get a new cpu?

That's extremely hot and close to the point of thermal throttling. I would stop running the pc until you can get more thermal paste and reinstall the cooler. There still may be other issues but the heat issue is critical and needs addressed first. Once temps are under control if it hasn't fixed the lagging issue you're experiencing other things can be tried. The temps need addressed first though.

What do you mean by reinstalling my cooler?
 
You mentioned you got a new motherboard and wiped the thermal paste off. I'm assuming you meant you wiped the paste off the cooler and cpu when you put the cpu into the new motherboard? It sounds like you installed the cooler with no thermal paste since you said you didn't have any. You need thermal paste.

I'm still not sure what cooler you're using, the one that came with the cpu? If so you need to remove it by using a slotted screwdriver and gently turning the 4 pushpins counter clockwise. The slots in the tops of the pushpins holding the cooler on should have one long straight edge and the other side an opening. Basically if you try to use a flathead screwdriver to turn them the wrong way the screwdriver will slip. It's designed that way as a safety feature. A 90 degree turn should release the pushpins.

Clean off the cpu and the bottom of the cooler with isopropyl rubbing alcohol (70% or higher) using a lint free cloth if you can. Coffee filters work well, a papertowel can be used in a pinch. Just try not to leave any little bits of papertowel behind. Add fresh thermal paste to the cpu metal cover and install the cooler again by pushing down on the pushpins to lock them into place. Try to push the pins down 2 at a time diagonally to apply even pressure and get the cooler mounted straight/flat for good contact.

You might have to remove the motherboard and attach the cooler if the pushpin retainers aren't locking nice and tight. Sometimes pushing down with the pc all together the motherboard will flex and if the area behind the cpu has a solid motherboard tray back there the pins will hit it without pushing far enough through to lock nice and tight like they need to.

Something like this will work. (you don't need both, just some suggestions for decent inexpensive thermal paste).
