Ok my desk doesn't have a spot to put my computer on in my new house and last time I sat it down on carpet it fried the mobo and today I'm installing my new mobo and other acessories and I was wondering if I just put it under some ply wood would it work better

Some kind of wood or hard surface would be fine but what you really need to do is keep it off the floor altogether by placing the system on some kind of end table or stand, that way it will help reduce dust getting into the computer.

So long as ventilation is adequate you will be fine.

Clean your fans, maybe install an extra on one or two.
