I was pulling the arm down and this little black cover just popped off and I'm not sure if it was supposed to it says on it

INSTALL PROCESSOR FIRST THEN REMOVE AND KEEP COVER

WELL PLACE THIS COVER WHILE REMOVING PROCESSOR AND RETURNING MOTHERBOARD
 
That's to protect the motherboard during shipping. You take it out, then install the processor. If you ship the board without a CPU, you put it back in. It sounds like whoever wrote those instructions had an issue with the order of words in in English sentence.
 
The pins on the CPU socket are very small and delicate. The black plastic is a cover to protect them when the CPU is not installed. You should be able to remove plastic cover and then install the CPU. In the event that you have to return the motherboard, remove the CPU and re-install the black plastic cover.
