Hello, I am trying to change the motherboard and I heard that I have to remove the old thermal paste on the CPU and apply new thermal paste. But do I have to clean the thermal paste that's on the CPU cooler also? I don't plan on buying new CPU cooler.

My CPU Cooler Model: MSI Core Frozr L

yes.
clean both surfaces thoroughly before applying new paste and reattaching cooler.

isopropyl alcohol and coffee filters have always worked for me. the filters are cheap and lint free.
