I have just completed my pc build. Here are my quick specs:

i5 4690k evga z97 classified evga platinum 650 psu msi r9 390 Enthoo Pro case

I have hooked up power from the psu to the fan hub in the case. I have also connected the hub to "cpu fan 2" on the motherboard. However, neither one of the case fans are spinning at all. Is there something I have to do in the bios to get the fans spinning or something? Any help would be greatly appreciated.

I suggest rechecking connections and try a different header .check fans connected to m/b try different sata cable and psu port.

If it still doesn't work I would contact phanteks support I suspect a faulty hub

Okay should the fans start spinning right on bootup?

So I don't understand this. I moved the cpu fan to the other cpu header on the mb. Then I moved the case fan cable to the cpu header where the cpu fan was plugged in. Basically I flipped flopped them. Now they both spin. Is this okay or should the cpu fan be plugged into the first header?

The case fans are plugged into CPU_FAN. The CPU cooler is now plugged into CPU2_FAN. When it is booted on, everything spins. However, I feel like the cooler should be plugged into CPU_FAN. But then the case fans won't spin.

That should work . Reading your manual each head is rated to 1amp or 12w so don't exceed that.
If your worried about it that way your chassis header is also pwm so you could use that and put the cooler back to cpu1

The hub needs a 4pin pwm header to work properly 3 pins are voltage controlled.
You have 3 pwm headers on your board both CPU and chassis fan .
Plug CPU cooler back to cpu1 fan hub to chassis header 4pin .
Let me know if it works.

I just tried plugging it into the 4pin chassis header. Still nothing. So far, the only way I can get the case fans to spin are if it is plugged into CPU_FAN. I'm lost.

That's wierd check if there is a bios setting to put them to pwm for the chassis header.

If not put the hub back to cpu1 .
On the hub put the CPU cooler to 1st port and fans to the others ones the mb should still detect if the cooler fans stop working and send a error as usual.
Or
If you don't have to many fans just plug them into the mb headers and not the hub.
