Hello friends,
I'm having issues on a new build, I've looked across Tom's and none of the other solutions worked. When I go to boot my computer, the error code 53 goes off with one long beep then two short repeated. I know that says a ram issue, but I don't know. I checked and reseated my two different set of RAM, tested each RAM on each slot individually, same error. I tried to flash the bios in the correct usb slot (version 3101) that supports the cup, it would go to flash, blink for longer than 5 seconds, then stay solid. I'm at a loss now. Here is my build:
CPU: i7 6800K
Cooler: Corsair H60
RAM: 4X8GB Corsair Vengeance LPX at 2666MHz and also 2X8GB Corsair Vengeance LPX at 2133KHz
MOBO: Asus X99-A/USB 3.1
PSU: EVGA Supe r nova 650W 80+ Platinum
Graphics: Gigabyte R9 380x
Thanks guys in advance.

Solution
You're welcome.
Try again and rename the unzipped file to X99AU31.CAP
Save the file on a FAT 32 formatted USB drive.
Make sure that you connect the drive to the designated Flashback USB port (check the board's manual).

I downloaded the .cap for the x99-a, renamed it x99a.cap, and also tried x99au31.cap, put in flashback in the correct spot for the flashback, it blinks longer than 5 seconds the light is supposed to turn off, but it remained lit. Sorry it took me a while to respond, I'm moving into a new house.

Thank you very much! For whatever reason this time around, it worked and updated my bios!!! Nice clean boot now. Thanks again, I am eternally grateful.

I am having the same issues except that I have the x99 pro 3.1 board. I am getting error 53. Do I need to have video in order to do the flashback because I can't get my computer to boot up to show any video. It just turns on and shows error 53. I have it hooked up via my hdmi port to my monitor. Any help describing the flashback or bios update process in detail would be great.

"Do I need to have video in order to do the flashback?"
No.
Download the latest version from https://www.asus.com/us/Motherboards/X99PROUSB_31/HelpDesk_Download/
Unzip and rename the file from X99-PRO-USB31-ASUS-3701.CAP to X99PU31.CAP
Save the renamed file on a FAT 32 formatted USB drive.
Connect the drive to the designated Flashback USB port (check the board's manual).
Press the Flashback button for 3 secs.
Wait until completed.
