Filtering a Bottom Mount Fan

Hey guys, I am going to get a Corsair AF120 Quiet Edition twin pack. I will be using those as intakes, one for the front and one on the bottom. For the bottom one, which way do I install the filter, where the fan exhausts the air or takes it in?
Also, does the Silverstone FF121 fit the AF120?

You want the air to go through the filter before it gets to the fan.

If your case has a mount for a 120mm fan, I would imagine so.
