Ok, my second roadblock ....

I am trying to connect the case fans to the motherboard.
First problem is that the pins from the case are male, and the pins on the motherboard are male - do I need to get some kind of adaptors?
Second problem is that my case has 4 fan connectors, but there are only 3 sysfan options to connect to (and 2 CPUfans options, of which I've only used 1 - but I presume I cannot utilise the spare there)

Solution

Ok, so the fans are already connected to the box in the first pic, right? If so, all you need to do now is to connect the big 4 pin molex connector (the big connector in the 2nd pic.) to a corresponding female connector from the power supply (not the motherboard.) and you should be all set to go!

Remember to always connect the CPU cooler fans directly to the motherboard though, since improper controlling of them can lead to the CPU overheating and being damaged. Let the motherboard do the controlling for them, and only manually control the case fans.

I hope this solves your...

Ok, I've been reading quite a few threads on here and I'm making progress in my understanding (but still have some way to go I think).

I can see that I do indeed have a built in controller in the case, with a molex connection which it seems clear I have to connect to the PSU (not done it yet, but imagine that bits straightforward....) - however I'm still confused what to do with the female connections I still have - am I right in thinking I ignore them and leave them unconnected (its a case of the molex OR the other connections?)

Ok, so looking at your case, it seems like you have a built in fan controller:

Which is where ideally you should plug all your fans into if you want to control them manually.

I assume these are the connectors you are talking about?

I hope this solves your question :)!

P.S.- Also can you tell me what the four small connectors in the 2nd pic are connected to, since they are not used?

Solution
Great :) I've just been doing that (connecting the molex to the PSU).

CPU fan is already connected to the motherboard (that part was relatively straightforward) :)

Can I ask - whats the purpose of the female connectors that are connected to nothing?

Missed this on my first read :$

They're not connected to anything! Is that right?

Exactly my question :) can you tell me what they are connected to on the other side, if anything at all?

They're not connected to anything.

I'm just grabbing a photo of the controller and the other connections......

Right so they are male-male or male-female? In the latter case, they are probably extension wires to plug fans with short cables into the fan controller.

Its this one: http://www.amazon.co.uk/NZXT-Phantom-Enthusiast-Performance-Gaming/dp/B00O9RD426/

Ok NOW this makes sense 😀 those cables are for plugging in extra fans if you want to into the fan controller - for example if you buy two new case fans, you would plug each of them into one of those wires to connect them to the fan controller to control them.

Yup, have a good day! Remember you can always come back to this forum if you have any problems, just be sure to start a new thread for any new problems to maximize the chance of getting replies :).
