FPS drops only when getting a checkpoint or checkpoint related areas...

As the title says I get FPS drops when I go through a checkpoint or when the game loads really quickly. I have no idea if this is because of my hardware or if it's a software issue but something is wrong. I never had FPS issues with my old computer, until I decided to reinstall Windows 7, then I got issues... So I decided to upgrade my hardware and OS. It got better but I still have issues that really shouldn't be there. The only part I still have from my old computer is my GPU.

Now keep in mind, this happens with any game at any graphical settings. And I have tried playing games on both my SSD and HDD, but I have issues on them both.

PSU: Corsair CX750M, 750W
CPU: Intel Core i7-6700k Skylake 4.0GHz
CPU Fan: Corsair Hydro Series H90
Motherboard: Asus Prime Z270-A Socket-1151
RAM: Corsair Vengeance LPX DDR4 3000MHz 16GB
GPU: MSI GeForce GTX 970 4GB
HDD: Seagate Barracuda 1TB 3.5"HDD
SSD: Samsung 850 EVO 500GB 2.5"SSD
OS: Win 10 Pro

When I format the PC I usually wipe everything but the savegames, same as for Steam, I reinstall everything again, it's a pain in the a.. but at least I'll make sure everything will be ok after, without any possibility of Steam having any messed up settings from any previous Windows installations, I think you should've done that as well, but who knows.. When I used to save my Steam games it simply didn't worked I had to redownload all of them again because the game didn't had the critical Windows register entries that were necessary to identify the game as "installed" or even to launch, everytime I would play the game through Steam Library it wouldn't work, so I would redo the reinstalling process all over again to garantee no problems...
Could it be possible that when I reinstalled my OS on my Main Drive but I left my games and steam on my Secondary Drive, that Steam somehow messed up and is causing the issues? I can't really test this theory out for certain since I'm only using Steam to play games on but, is there a possibility? :s
 
Er...I don't see why that would be an issue, unless something is wrong with your secondary drive? But while I can see how that would occasionally slow things down in order to access data on the drive (cut scenes and such, saving data), I don't see it impacting fps in regular play. Most of that stuff is loaded into memory.
And then I re-read your title. Checkpoints is exactly when you would load data in the area ahead of you. Slow drive would maybe slow down this process a little until it finished loading, but would be fast once it finished. This is normal though? I've seen this with HDDs all the time. I never took it as an anomaly. It was always obvious data was being accessed as I could hear the HDDs grinding away and the hard drive light would be blinking. I don't understand how you haven't seen this with a game before though?
 
Well as I have said(I think I have mentioned it before). My previous computer had 0 issues it ran perfectly, the only thing Iwanted to change was when it booted up, it took a while. So then I reinstalled Win7 on it and then it got issues. So I replaced all the parts. Still issues. Then I upgraded to Win10 and still issues. I reinstalled Win10, but still issues.

I thought you reinstalled everything... but now that you mentioned you should try that since nothing worked. But you could also test any game that is not a Steam game like Origin games or any Blizzard game and see if that happens as well..

I do have fast boot on, not hibernation. I tried turning fast boot off but it's didn't help :s
